You pulled the seats and the plywood is a sponge. The real trouble is the steel underneath. Here's how to tell which cross members are salvageable, which need replacing, and where to get drop-ins.
The school bus floor is built in a way that nearly guarantees this problem. A plywood subfloor sits on a row of steel cross members, and the seams between floor sections let water down onto that steel. The water pools on top of the cross members, under the plywood, where it never dries, and it rots them from the top down. By the time the floor feels soft underfoot, the steel below has been at it for years.
You can learn a lot before the floor comes up. Kneel along the floor and feel for flex. A spot that gives is a cross member that's compromised under it. Then go underneath with a light. The cross members are right there, and heavy scaling, rust-through, or a member that's lost its shape all show up plainly. Tap them with a hammer. Solid steel rings. Rotted steel thuds and flakes.
A cross member with surface rust and full wall thickness is worth saving. Wire-wheel it, treat it with a rust converter, prime it. A member that's lost wall thickness, is rusted through, or flexes when you lean on it is structural, and it needs to come out. Don't treat-and-pray a member that's already perforated. It holds up the floor, and in a conversion it holds up everything you build on the floor.
The most expensive floor mistake we see is a beautiful subfloor, insulation, and finished floor laid right over rotted cross members. Once it's buried, fixing it means tearing the whole build back out. Get the steel right first.

Do them one or two at a time so the floor never loses all its support at once, and tie each new member into solid steel at both ends. Coat everything before the subfloor goes back down. This is your one good shot at protecting it.
The reason the first one rotted is that water reached bare steel and sat there. When you rebuild, seal the floor seams, coat the cross members, and give any condensation somewhere to drain instead of pooling. Do that and the floor you just fixed will outlast the rest of the bus.
